hmm. I see the pictures. great project you are going to start. That will look great on the FZ5 btw.
Start with new layers filled with color under black-mask and the wireframe. Use the Polygon marking tool or the pen tool to mark the areas and fill them with the paintbucket or a brush with the specific color. (every colour a new layer) Then you put decals in new layers above the color.

Wow! Try not to get frustrated with an intricate design. ditto what Gonzo said. The wireframes are only for reference. You won't include the wireframe with your final export... the wireframes help you figure out where different panels will line up to eachother.
I will oftentimes export the wireframes during the design process to see where they lay on the car.
If you havent figured it out yet, get the CMX viewer, to help you preview your skins as you designs them (and its faster than loading the game and viewing there)

Ok, so i did some experimenting with all the tools and with some effects and this is what i have for now img118.imageshack.us/img118/3353/myworkinprogressfz5la2.pngin these few weeks i am playing i have seen so much carbon fiber parts that i am going to do something else with the hood and other parts, i already noticed there is a grain filter in photoshop so when i put some layers over eachother i had a pretty nice result that looked like a bit of cf from some distance and looked like a nice "pearl" spray when you look at it from short distance i know that what you see can be done 10 times better but its the first "real" skin i make ( attempt ) so i am happy with it

And leave them on their own layer. It will make your life easier when you want to make changes.

Because i'm a bit stuck on the FZ5 i started this project fot the XRR img507.imageshack.us/img507/1526/myxrrprojecthm4.png i'd tought of Rockstar Energy Drinks as the main sponser, the star on the door pannel, ( i tried above the real wheel but it stretched to much so that didnt look so good ) and falken for the tires. i'm not a big fan of cars all over sponsor logo's so i think i'm gonna keep it with 2 sponsers and maybe a small logo on the bumpers.

It's tough to give you a "proper" opinion without having the skin so that I can look at it from all angles in the CMX viewer myself.
The one thing I do notice from your last 2 screenshots is that that the Falken logo on the hood is black. It's also too big to fit into the orange shape so part of it gets lost in the black base colour of the livery.
Either make the Falken logo smaller or outline it in white or something to make it stand out from the background.
